If your glass is retained by a rubber gasket I would only use one of the
proprietary mastic style windshield sealants. Silicone is unreliable in
this application and if you need to re-seal later, it won't allow you to get
any more into the gasket/glass interface.
The windshield sealer I use remains pliable and allows for movement without
breaking the seal, plus it has 'self-repairing' properties. It doesn't act
as a glue like silicone does, though I do use it to locate the inner door
plastic sheeting.
I only ever seal the outside so if moisture does get in it stands a (small)
chance of drying out. Seal the glass-to-gasket seam and the
body-to-gasket. Allow a few days for it to ooze out then remove the excess
with a non-metallic scraper and finish with a mild solvent such as kerosene.
